It's to do with how they compress.
mp3 (for example) files cut high and low frequencies out (the bits your ear can't hear anyway). Then they compress what's left. They are "lossy" methods.
Lossless files keep everything from the original audio and simply compress the whole range of sounds. If a track is smaller than another then it has used a different algorithm to do the compression. Bearing in mind that the more compressed the file, the more decompression is required to actually listen to it.
