Would setting your taskbar to auto-minimise sort the problem? Or is it something else you want?

Somtimes it helps if you tell people why you want to do a thing.

It should auto-hide itself after a few hours but what you can do is

Start > Right Click All Programs > Properties > Taskbar > Customize

Locate Azureus and select Always Hide

You could try using a window hiding program. This is what I use because I'm on a shared computer, don't always want people to know what I'm doing. You can find a ton on the Internet, the problem is that most eventually require you to register. Currently I'm using nHide: http://www.crapsoft.org/nhide.htm

It's a nice little program, not the best but it works well enough. I think this is what you mean. Combined with the system tray icon disabled you shouldn't be able to notice Azureus is running, except from the processes tab in windows task manager.
