I am curious about something. When I want to transfer a large file from my seedbox to my computer, I can download multipart files much faster than a single file.

Why is this? Shouldn't I be able to configure the server to use 100% of bandwidth for 1 file?

This is a total guess but if you are seeding to say 100 users 1 connection is 1% of speed so it may take multiple connections to max your connection???
