Exactly!

Maybe TheaterTek can play them, but if you merge them, Media Center, Media Center Extender (Xbox360) and other programs can play them without you making a playlist or something like that.

I'm using NullPacketStripper to merge .ts files. It's really simpel and easy.

And if you have damaged .ts files, tryout VideoReDo to fix them, it worked for me.
