Is it possible to upload files using SSH, and if so how is it done?

Either ftp to the host and use the put command or use an ssh client like Winscp (http://winscp.sourceforge.net/eng/) to transfer the files.

The problem is that it is a Web Host Manager backup, so it is in a directory which is not accessable via FTP

Winscp will do it. :)
