You can merge C: and D: without losing any files and they should all be functional afterwords.

If you were nervous about it you could move the files manually before the merge.

The question would be... Why do you want them merged?

To have a separate partition to keep data for whenever you want to reinstall your OS is always a good idea.

Be careful, you won't lose any files by merging the drives, but any shortcuts and registry entries pointing to the D partition will need to be changed. This may mean you have to re-install the software on that drive anyway.

The "Drive Mapper" utility will do that for you.
I think...

if you let it run the drive mapper after the merge, all the programs should work fine because it goes through your shortcuts and registry and makes that change for you, seen it work plenty of times but like always, backup is a good idea just in case.
