I would say it depends on the virus; if you're infected wuth a p2p worm and kazaalite is installed on F:\, you'd have it on two partitions and perhaps you'd be at risk of transferring it to another OS if you move that drive... dunno though :)
Alternatively, if you mean can an infection in a Windows installation on C:\ put files stored on other partitions at risk then yes. The klez.h virus, for instance, would delete everything on drives C:\ through H:\ (if there) when the payload was triggered.
