Go PCI-e.
AGP (as a standard) is dead, development will all be down the PCI path.
Come Ad, join the Dark Side.
Lynx is your father.
Definitely go for PCI Express if there is the slightest chance you will be upgrading in the future.
AGP is a dead end so there is unlikely to be any further development. The AGP graphics cards on the market at the moment will be around for quite some time, but there won't be any new ones. A couple of years down the line you may be wanting to upgrade your "crappy" X800/6800 for the new AtVidia Z9000++ and it simply won't match up with your AGP slot.
A PCI Express mobo will cost about $40 more than the equivalent AGP board, but you should also look at the cost of the graphics cards - PCI Express ones are already cheaper than their AGP equivalents.
Edit: :P

Sheesh, you Aussies sure have high prices on stuff.
I was just looking at that site and the prices are ridiculous.
After paying for fuel and service for your kangaroos, how do afford toys like computers?

You had it right the first time, Ad.
No need to edit on my account.
I should have known that kangaroos require petrol rather than Cheerios.
Which is what I thought before.
OK, this is just getting silly....
