I've been using "Any Video Converter" for ages.. Didn't disappoint me once..
VirtualDubMod + Avisynth (+ MKVEWizard if the audio track is AAC for eg.)
Also, google a free app called "SUPER ©" by erightsoft software.
^^ I'll have to second that recommendation! Been using Super for a few years now and the software's just awesome
