I wouldn't say Windows is a bad O/S for a seedbox. It's good for beginners.
Windows: Install uTorrent & Install Serv-U. Torrent using uTorrent. Leech from box using FlashFXP.
Linux (differs depending on O/S): Install rTorrent. Leech from box using WinSCP.

How about install Torrentflux ? Is it available for Linux ? Which one is bettter, Torrentflux or rTorrent ?

i would say rtorrent but that is only cmd, torrentflux if you wanna gui.

Yup Windows 2003 is very similar to Windows XP, if you are familiar with XP the transition to 2003 is very smooth.
I can't comment on Linux as i've never tried it but judging from what i have read here on fst it doesn't look as simple. I might be wrong of course :D
