There's nothing wrong with using msconfig to diagnose problems, as long as you don't use it to disable services.
A tip often overlooked: don't put a lot of things on your desktop or in your quickstart taskbar. Windows has to open each program to find the icon, and if you've got a lot of them and a relatively small amount of memory this can take an awful long time.

but anyway, read The Everything Guide (mainly, the tuneup\tweaks section) for some tips on imporving your system performance.
You should also scan for viruses, trojans, and spyware. More information on that in the security section.
