I am pretty fond of DVDFab. It converts in a few easy clicks and allows you to specify your output target to many popular file formats. Best use for me is to take DVD9 down to DVD 5 when I require it.
I have used Pavetube software for about 4 years and have found the results are very good, and its pretty fast too.
Rip and convert a 2 hour blu-ray movie to Apple tv3 (1080p) in about 25 mins. Lifetime upgrades too.
DvdFab is pretty good, especially for Blu-Ray 3d. But its quite expensive.
ConvertxtoDVD. Super simple and fast Worth the $30 however you can get a clean version on torrents.

personally, i use xilisoft video converter. it has gpu acceleration.
If you want to make mkv then i use MakeMKV seems to do the job well.

I've recently started using "Smart Converter Pro". There's a free version that lets you convert one file at a time, or there's an inexpensive "Pro" version ($10.00 on Windows, $15.00 on MAC) that let's you do batch converting.
The thing I really like about it is that instead of saying "which codec do you want to use" it says "where are you playing this file", and gives you a list of common devices... iPad, PS3, Apply TV, Android Tablet, etc etc... and then it chooses the proper format for you.
I use a PS3, and it converts mkv files to PS3-compatible .avi or .mp4 really fast, with (to my eyes) little or no loss of quality. x264 mkv converts to x264 MP4 in literally seconds.

I use DVDFab for ripping Blurays (mainly because it supports 3D), I still use DVDShrink with AnyDVD for DVDs (simple and fast), Handbrake does a good job converting everything else, and MakeMKV is really handy tool. MetaFox was a good little tool for cleaning up MKV files that would make Windows barf... not sure if MakeMKV would have done the same job though.
If you happen to run linux, Try Handbrake or Transmageddon.
Transmageddon can convert any format into any format as long as gstreamer has a codec for it.

For a quick container change from flv to mkv where there is 264 video, nothing beats the mkvmerge gui in mkvtoolnix.

Another vote for Handbrake. It is a bit fiddly to start with, but you can always save the settings after you find what is working best for your videos.
Handbrake all the way. Maybe dvd shrink 32 too for converting your dvd's to remove the protection off them first.

I'm using Xilisoft. I was having problems looking for a converter that can adjust the position of the subtitle and change the aspect ratio but Xilisoft solved my problems. Recommended!
For video file conversion, I like mediacoder. Mediacoder is free and converts things pretty well.
It does not convert the newer 4K videos. It will convert MP4, MKV, WMV, and MOV. Whenever
it does *NOT* convert cleanly, the source video is usually bad.
I usually correct source videos (MP4 or WMV formats) using Cut_Assistant. Cut_Assistant seems
to create good MP4, WMV, or ASF files. And there's always something I don't want to see in the
video anyway. A cut video source is a smaller video. Smaller videos convert faster.

MPEG Streamclip is a powerful video player, editor, and conversion tool for Mac and Windows.
I`ll go with Xiisoft.... only because we all know you can get a free key if you look around. Uses all cores and is well worth the money you probably didn`t spend on it :)
If home video stuff then stick with avisynth and virtualdub with deshaker plugin (many more really cool plugins available) is my personal favorite (and really proper free as well). If you are having some really bad home video re-encode moments then some of these plugins will blow you away!
