Doom 3 Loading Lag. What causes this?

I get alot of "first time" loading lag were the game lags (freezes) for 1-2 seconds each time a new monster or gun is animated. Why is this?

My system specs:

500GB Hardrive IDE (defraged all the time, I manually defrag and clean the registry alot too)

256MB Geforce 7800GT 1Ghz Ramdac

AMD Sempron 2800+ 1.6Ghz

768MB DDR Ram 400Mhz

I couldn't install my downloaded copy, so I had to copy all the files off the CDs and into a folder. The game starts up with this method.

If it's due to the method I installed the game, is there a way I can install it properly? Maybe burn the CD-Images using Nero to burn the Image Data onto CDs?

I can run FarCry pretty smooth on Max settings and the "first time lags" are probably 1/10 of the lag that doom 3 has. Basicly, they are hardly noticable and only occur the "first time" of each session I play the game.
