This problem is simple.
The ftp user you are using apparently was not given delete permissions to your files whilst when logged in thru putty you are not using FTP but rather telnet or some other similar protocol.
Try editing your ftp server setting giving permissions to your ftp user (ensure that this user is password protected so that someone can't just access ur server and delete ur files)
