basicly its just scaning the whole movie first before it begins to encode I guess

It means it's anlyizing to do a 2pass conversion.Just click settings and in the video menu change the rate control to 'constant bitrate(cbr)..it should b ok then and only take half the time to encode.

I think it depends on some of the settings you use like NR sound and converting to wide screen I think it takes longer to do too

It's a good setting because it increases the bit rate in high frame scences (action scences etc...) which helps the quality of the film. It doesn't bother increasing the bit rate when their talking etc... So I advise to keep it on unless your very impatient and can't wait a little longer.
