I am using for subtitules workshop subtitules but this has problems with files mkv, somebody can say me some program for edit subtitules with files mkv.

That is because MKV is a container not a subtitle format and so I think you would first have to demux the MKV and work with it that way.
For better help I would recommend you go over to Videohelp.com and see what you could find there to help you out.
