Neo should become a black vegan woman on a wheelchair, Morpheus would be revealed to be transgender all along, and Trinity be made Asian and a lesbian. Smith would be fighting for ISIS, of course.

Fun fact: Switch from the first movie was going to be a male who would "switch" to female when he entered the Matrix, which in my opinion would have been a cool way of having a trans character. This concept was dropped, but the name and androgynous appearance were retained.
