Ok i think its a intake fan because of what i said above and when i put my hand into the free cd bay i feel a breeze of wind so i'm guessing it's intake... but is that bad? should it be an exsaust fan?

Yeah, just try to switch it and see if your temps are better.
I can get that split loom stuff at a local electronic store for 25cents a foot!
