Okay,
A- You connector your power supply to the fan controller.
B. you connect the fan adapter to the Controller.
C- You connect the male molex connector, of your fan adapter, to the female molex connector, on your fan.
so it's alrite to leave on of the molexes of the fan dangling?

u ahve power coming into the controller from the 1 psu molex connected to the controller
then u have an adapter that hooks up to the controller, bring hte power from the psu to the fan. then u have the 1 molex of the adapter connect to one of the molexes of the fan (which has 2 molexes). now, how would the electricity go back? how would this complete the circuit if u have the input power going into one molex of the fan, and nothing coming out? it is because it is going into the fan then back into the molex through the ground wire of the fan. beleive me it will work for sure. i have a fan with a pass through molex on it and i am not using the end its just dangling and im not having any problems.
