At school, they've got Microsoft Internet Explorer 6, but the Internet Options is blocked under the "Tools" menu.
Is there a way to change the start page via a different method, either through a program etc.? At the moment, it's at the crappy Intranet page .

Usually something like this involves a change in the registry. Not sure though 'cause you may be on a network. Don't know how that works. If that feature is disabled, than someone must have changed it on that machine.
Anyways, if someone was on the machine than they probably added a subkey in the registry.
Note: it is very dangerous to mess with the registry. You risk crashing your PC and making it inoperable.
You will want to run "regedit" to access it. (start>run>regedit)
This site shows a bunch of subkeys administrators add to secure Internet Explorer V5 and V6.
Deleting the [no browser option]key may be all it takes.
Be careful as the System Administrator may(and can) find out depending on how closely they monitor you.

The Run prompt has been blocked, so is there a way to access the Registry Editor another way?

I like that tactic Paul. Looks like someone has had to do that before.
